Neko-tan pointed me to a BBS thread on this game, and in there is a link to a Nico video with insane high scores. I picked up a few tricks from the video and it improved my scores a lot.

The story so far:
Normal mode high score 372180 (up from 128360)
Endless mode high score 2824577800 (up from 19356380)

In the BBS thread is a link for Incubator攻略wiki, which lists the skills and status of all the mahou shoujo types as well as all the trophies available. There's also a lot of suggestions offered on the wiki on how to obtain the various trophies.
